I often see that messy mail-clients like Outlook and some Webmailers don't use "in-reply-to" and "references" in mail header or some 'nice' people will click "reply" to an old mail because they are too lazy to click "new mail".

It's really annoying for thread-view because it gets mixed up. I think everyone knows those problems. ;-)

Since mutt 1.5.10 they integrated a patch to manually change thread-linking. Is it possible to have something like this in CM by default with a nice GUI "Message --> Thread --> Linking / Breaking"?

did you try: "Options->Remove references" ?

or I mixed up something here

That would only remove references from MY NEW mails. But I mean to manually edit mails that I receive from others.
Mutt's patch info has some details about that.

You could do that with actions.
