I have "Junk E-mails" falder, where on server side goes spam messages with "**SPAM**" prefix in the Subject header. But server does not mark these letters as readed. I create a suitable filter rule, but it has no affect on my junk folder. If I send a mail with "**SPAM** lorem ipsum" subject to INBOX folder, rule works fine and message is marked as readed.

That is exactly how it is supposed to be. Filtering rules apply only to messages which are not filtered server-side.

OK, it seems like a little incomprehension. So why filter rules does not affect on folder other than INBOX?

Because Filtering is to filter incoming messages. You can use Processing rules after messages have been received, or run the filter rules manually.

But if new messages come to folders other then INPUT, there messages is still incoming, they need processing too, are not they?

If they land somewhere other than INBOX then they've already been filtered.
